I can see nothing wrong here. Why on earth would FR not load the files? I use 6.2 every day myself, so I'm sure it works.

Just to make sure: The files listed in FlashRenTemp.txt, these files really exist, right? Because if they don't they won't load and Flash Renamer will not give any error about it either.

I have made a special debug version that will give a number of messages to help us figure out the problem. Temporarily replace your normal FlashRen.exe file with this one and try to start via the menu, and tell me messages you get.
